Conventional methodologies result in relative profiling. The efficiency of hybridization is dependent on the target sequence, thus each probeset on microarray has a different sensitivity. Conventional methodologies compare the same probesets on different microarrays. Because the same probesets on different arrays are comparable. What you'll get is difference in gene expression. For only differentially expressed genes. And the result is specific to the comparison. Which gene is biologically important?
